Try a business hotel in a less fashionable neighborhood. I have stayed at the Kayabacho Pearl hotel any number of times and it wasn t expensive and it s a nice place. But it s cheap because Kayabacho is just not trendy, even though it s in central Tokyo References :
Hotel Minami Asagaya. Paid about $70 per Night. Clean, has it s own toilet in every room,TV, Aircon, daily housekeeping etc. The room was a bit small but the hotel is located just 5 mins walk from the nearest wyndham garden hotels Subway Station ( M02 Minami Asagaya, Marunouchi Line ). It s nearby to Shinjuku if you want to do lots of night activities while in Tokyo but not willing to pay for expensive taxi fares back to your hotel afterwards. Also, there are many 24hr minimarts and eateries around if you get peckish at night.
Another thing, i nearly laughed my head off when i was woken up in the middle of the night from the couple next door having energetic sex. The walls were pretty thin but hey, i was only going back to sleep, shower and having noisy sex with my gf to the annoyance of the neighbours too. References :
